To allow booting the CD or the cart. If the cart were ALWAYS enabled, you couldn't boot a CD to write the cart. When you wish to mess with the cart again, you'll need to put the jumper back in place.

Have you tried unplugging, the plugging in the controller while the MD is on? Try that with the PSX controller first, then maybe the converter.

Is there any code to detect if a game is running on an MD-Pro?

I suppose you could check to see if SRAM is present on even bytes to detect that it is NOT running on an MD-Pro..
